I am currently having a metal roof instaled. My roofer said he does not recomend the cap vents because in a hurricane the water can get blown into the vents because there is not any friction, similar to a glass window when the wind blows water up. Is there not some sort of flange on the vent to protect from this?

THere are numerous ridge vent types and designs, aas well as vents which can be custom-fabricated on the job. A well-designed ridge vent will have some way of protecting against water blowing in.
In a hurricane, it is important to have good balance of intake and exhaust venting in an attic. Having a substantial amount more intake than exhaust can be damaging to the structure, and so can the opposite of that.
