My installer want to put one inch foam insulation and #29 Ga over existing shingles. I've heard rumours that walking on metal roofs can leave footprints. I want them to remove shingles and use a thicker gauge metal. Will there still be a problem with footprints?

The foirst place to start is to contact the roofing manufacturer and get their recomendations which should be included in their product approval report. If they do not have a report this should be your first indication.
In general some flat sheet type products are deigned to lay only over a solid substrate and some can stand off the decking. Any iregularities in the decking will telegraph through to the surface with the normal expansion/contraction differentials, walking on the product definitely makes it worse. Using thicker steel helps but does not elliminate it.
I am assuming that the installer wants to use the foam insulation board as an isolator sheet to float the roofing over it. This may be a good idea however you need to check with the manufacturer to get their recomendations especially on fasteners. Also check their prodiuct approval report which is reuired for reroof products which dictate how to install and comply with the building codes.
