I just had my roof done, and I am really concerned about the work they did with the flashing. He says that it is how it should be, but I think it is ugly and looks like it is not water tight. I need an unbiased opinion please. I have two pictures.

Good question.
There are unfortunately things which cannot be seen or determined by a surface picture so I really cannot say whether this is watertight. It may very well be. I do not see anything that definitively tells me it isn't though there are things that make me raise my eyebrows a bit.
As far as cosmetics ... I understand and appreciate your concerns.
My suggestion would be to contact the manufacture rof the panels and see if they can send out a rep for a closer inspection and conference with you and the contractor.

Thank you for your quick reply. We are going to see the company we contracted with on Monday, after our gutters go up (by different people). We are going to take pictures with us, but we hope we can get someone to come out and see things firsthand. Here is the second picture.
