We just had one of the worst hail storms in New Mexico last week, and my sister-in-law's house, still under construction, received a major hit with hail (some over 3" in diameter). The metal roof is very dimpled. Should she have it replaced while it is still under construction or should she accept a price reduction?

Chances are fairly good that the hail did not cause anything except cosmetic damage. That sounds like one whopper of a storm.
It may comes down to her deciding whether she is willing to live with the aesthetics of the damaged roof.
She also might want to contact the manufacturer of the roofing. Perhaps they could look at pictures or even send a rep out to look and give an opinion as to whether the hail damage poses any functional or long term performance risk.
