I'm planning on installing a metal roof on a ranch-style house with a shallow roof. Any advice on how to deal with a chimney that doesn't straddle the ridge? I'm confused about the order in which the flashing and metal go on. Are there any books or diagrams that provide examples?

First of all, please make certain that the roofing material you choose is suitable for the shallow pitch of your roof. Furthermore, do not attempt installation without first obtaining and reading comprehensive installation instructions from the roofing manufacturer.
Various roof profiles and types have different flashing details. Generally, though, the sides and uphill edge of the chimney will be flashed before the roofing is installed. the downhill edge needs to have a flashing extending out on top of the roofing.

I see what you are saying about the flashing extending on top of the roofing. I am thinking of the flashing as it pertains to its connection point to the chimney. What type of mastic or sealant will do the job if the chimney is wood encased? I am concerned about sealant shrinkage.

I would use a butyl rubber sealant. You may want to consider a "termination bar" tol hold the flashing tight against the chimney, and then seal around that.
