Can certain types of masonry (brick, block, stone) damage flashing that is inserted into it? A common chimney or wall flashing method is to cut a groove into the masonry, and insert the back of the flashing with a small lip with a slight angle. One contractor swears against doing so because he states that some types of masonry can actually rust and eventually corrode the metal? True? False? Any comments?

While that may be possible, I have been with a major manufaturer for 23 years, been on hundreds of roofs and never seen it become an issue in the situation you referring to.
You should also fill the reglet joint with urethane caulk to fully seal it.
