We are replacing an existing metal roof and our contractor cut the plumbing vents pipes off and installed the metal over the hole. I’m concerned about mold and smell. I don’t think this is to code but can’t find it anywhere.

Or copy this URL: https://www.metalroofing.com/spirit/comment/24873/find/Not a good idea, in my opinion. The pipes will have to be replaced and flashed through the metal if you wish to fix it. I think you are asking for smell problems and for possible condensation.
