We are replacing an existing metal roof and our contractor cut the plumbing vents pipes off and installed the metal over the hole. I’m concerned about mold and smell. I don’t think this is to code but can’t find it anywhere.

What you describe should not have been done and violates building codes.

The contractor says this is common practice. We are located in south Alabama on the coast.

Not a good idea, in my opinion. The pipes will have to be replaced and flashed through the metal if you wish to fix it. I think you are asking for smell problems and for possible condensation.
